Poland, 1944. At a concentration camp, young Erik Lehnsherr is torn from his parents and bends an iron gate with nothing but his mind. Decades later, in the near future, mutants are at the center of a political fight. Senator Robert Kelly wants a law forcing them all to register. Professor Charles Xavier believes peace is possible. Erik, now Magneto, doesn't.

In northern Canada, teenager Marie finds out about her power the hard way: when she kisses her boyfriend, she drains his energy and puts him in a coma. She runs away, starts calling herself Rogue and catches a ride with Logan, the Wolverine, a bar fighter with metal claws, a healing factor and no memory of his past. Sabretooth attacks them on the road, and Cyclops and Storm rescue them and bring them to Xavier's school in New York.

Logan meets the mansion, the students and the X-Men: Cyclops, Jean Grey and Storm. He butts heads with Cyclops and keeps an eye on Jean. Magneto's Brotherhood, with Mystique, Toad and Sabretooth, kidnaps Senator Kelly and uses him as a test subject for a machine that turns humans into mutants. Kelly escapes, but his body can't handle the mutation and dissolves into water. Mystique slips into the school, scares Rogue and gets her to run. Magneto grabs her at a train station. She was the one he wanted all along.

The plan is to fire the machine at Ellis Island, where world leaders are gathered. The device burns so much energy it would kill Magneto, so he means to transfer his power to Rogue and let her die in his place. Mystique sabotages Cerebro and Xavier falls into a coma. Jean fixes it and locates the machine at the top of the Statue of Liberty.

The X-Men storm the statue. Storm fries Toad with lightning, Wolverine fights Mystique and Sabretooth, and Cyclops knocks Magneto down with an optic blast. Logan wrecks the machine and touches the dying Rogue so she can absorb his healing factor. Both survive. Xavier wakes up and visits Magneto in a prison made entirely of plastic, where they play chess and promise to keep fighting. Senator Kelly appears on TV, but it's Mystique in disguise. Logan heads north to a base at Alkali Lake, looking for clues to his own past.

The X-Men stop him atop the Statue of Liberty, save Rogue, and Magneto ends up in a plastic prison. In the end, Mystique poses as Kelly and Logan heads north to look for clues about his past.
