The Terrigen Mist has spread around the world through contaminated fish, and new Inhumans are popping up with no idea what's happening to them. Daisy Johnson, Skye's new name, leads the effort to find and protect them, with Coulson back in action and a mechanical hand replacing the one he lost. Doctor Lincoln Campbell, an Inhuman from Afterlife, joins the team and grows close to Daisy. Two problems show up fast: the ATCU, a government task force run by Rosalind Price that also hunts Inhumans, and Lash, a monster killing Inhumans one by one.
Fitz won't give up on Simmons. He figures out the monolith was a portal and manages to pull her back from a bleak desert planet called Maveth. She spent months there with astronaut Will Daniels, who had been stranded for years. Ward, now running Hydra, teams up with Gideon Malick, one of the organization's old leaders. Hydra, it turns out, is a cult built to bring back a creature banished to Maveth centuries ago. Coulson gets involved with Rosalind, but Ward kills her with a sniper shot.
Revenge comes quickly. Coulson and Fitz cross the portal to Maveth, and Coulson crushes Ward with his mechanical hand. But the creature, called Hive, seizes the moment: it had possessed Will's body, and now it returns to Earth inside Ward's. Hive is an ancient Inhuman who controls other Inhumans and wants to transform all of humanity. Lash turns out to be Andrew Garner, May's ex-husband, who gained powers. Bobbi and Hunter are arrested on a mission in Russia and, to save themselves, have to leave S.H.I.E.L.D. for good.
Hive captures Daisy and puts her under his control, devoted and loyal. He plans to launch a missile with a payload that turns humans into mindless creatures, the Primitives, who obey him. Lash frees Daisy from his control and is killed soon after. The team rallies around Daisy, who now wants revenge.
In the end, the warhead goes into space inside a jet. Daisy had seen a vision of someone dying in space wearing a cross necklace and thought it would be Coulson. It's Lincoln, who takes the jet in Daisy's place and dies with Hive in the explosion. Six months later, Daisy has left S.H.I.E.L.D. and works alone as the vigilante Quake. Coulson is no longer director, and someone new is running the agency.
